Default Engine Shake

I did an intake manifold gasket replacement and have everything back together and had the engine started. I have two issues though. I have one wire near the alternator that I can't find the connection for and when the engine is running it causes the whole care to shake. Any thoughts on what might be the issue causing the shake?

The wire by the alternator may not be for anything. some vehicles have a few wires that are for other models. A pic would be helpful. About the shaking, Are all the motor mounts back on and tight? Is the motor itself running smoothly? have you driven the car or just ran it in the garage?

The engine mounts were never loosened but I could always check them. I have just ran it in the garage. It has been a while since it has ran since I have had it pulled apart but I vaguely remember it doing this before and it would stop once the engine was warm. Also I don't think it runs smooth to start with.
