Nice Job. Glad it worked out for you.
got some suggestions for you:
-you might want to raise the filter to a higher location...cause the lower it is the more chance it has to suck up water.
-Lowes and Home Depot sell these roofing seals for flues and small chimnye's.... they are square and have a raised hole in the center... they are perfict for making a tight seal between the engine bay and the fender. this will keep your intake temps down.
other then those.. again Great Job! im always researching new ideas and designes... just keep periodicly checking my cardomain. its always getting new stuff. for a pic of that fender shield/liner see this pic:

First - I appluad your creativity and frugality...
However...
It appears that is simply flexible heating duct (or venting duct or something along those lines considering its from Menards)... If that's the case, Then you may not be doing yourself any favors over your old shorty intake tube (I spied it on your cardomain site). Thatducting is not smooth on the inside, and will create air turbulance before getting to your intake. People replace their factory intake ducting with the K&N kits (etc.) which are all smooth ABSand reduce turbulence, which will help performance.
not to mention, your car looks so nice, and then - there's this silver .... tube .... from a home improvement store right smack in the middle of it...

I did by one of the ducts when i was there it is just on our cars the room from the fender and the engine bay exit (dont know what to call it) does not have enough room for my filter to fit other wise i would of used it.

I was thinking about getting one of the fender wall intakes off of the internet but they are all at least 180 dollars and to me that just does not seem worth it seeing as i could make another one out of pvc pipe and it would just be as good as some on the internet and not to mention it would only be a max of 40 dollars to do so.
I know what you mean by the way it looks right know i am trying to see if there is any way of painting the tube black or red.

i know it is hard for that piece to fit, but dont tell me itcant. i got the idea from people who do it on 6th gens just like yours this first link is the first person to pull it off:

as for the corigation reducing the effect of the intake.... yes the ripples will reduce some of the performance, but by no means will it be worse then what you had. the exposed filter in the engine bay is actually worse then a factory setup due to the heat of the air the engine pulls in. yes you will get more flow then stock with one of those systems, but the hot air will trigger the computer to retard timing and you will loose power. that is a fact.
yeah look over that new link i posted and learn from its ideas. then if you have time you might want to redesign yours... but as is its pretty good. you might see a little more power if you redid it, but you prob wont notice a diff. again very good job... congrats

It looks to me like that is just a covering over a differnet pipe so it looks better
I think i am going to try and put that cover in this weekend with some pvc pipe and see if there is any difference then the one i have also to see if it looks any better

that is correct. in that pic, there are actually two tubes an inner and an outer... the outer doesnt connect it just sits there.... its used to create a dead airspace to insulate the inner tube. he calls it an intercooled FWI. click that link for more info.
