i would buff and polish them, it should blacked them up a bit, if that doesn't work you would also sand them down and repaint them, to get them off, you have to pull the door panel and there a screws on the other side of the door from the mirror

To add to what everyone is saying the two options are to polish the imperfections out or repaint.
The proces I would go with is to try and sand and compound/polish back to the finish desired by sanding with 800, 1000, 1500, 3000 grit sandpapers. You don't have to use 3000 because it is on the expensive side and it you don't do a lot of wet sanding on paint you don't want to pay what it will cost. But the nice thing about the 3000 is that it will begin to polish the surface back to a sheen which in the end makes bringing the surface back to a high shine easier and quicker.
Also I should've explained earlier...you want to go with the least aggressive method to removing imperfections. With that said using the 800 might not look like its doing the job give it time...or if it looks like its getting to aggressive move up to a finer grit.
If you can't bring the finish back by the first method and it doesn't work. Then no time lost because you would have to sand and prime the surface for paint anyways for a repaint.
I chose the repaint avenue because of some scratches.
