So I'm pretty sure most of you know about the leak from the Winsheild Cowl, which I am replacing now. But I feel as I have water damage to my electrical system. I think the message center (has sunroof button on it) light to see display won't turn on but all the buttons work. But, if those lights sent on, I can't turn my fan on. When the lights do come on (5-10min of driving) the fan can turn on. Any ideas? I just replaced the resistor for the blower motor.

Sounds electrical... Check fuses and whatnot... Could be a BCM, alternator, or battery issue, among countless other things.
