Looks good man!! defiantly notch the top of next box so it can go back further in the trunk
I would think about down firing the subs it will help with everything rattling if you are shooting them down to the strongest part of the car and it will add some DB too (less metal flex) once you eliminate some of the flexing of the deck lid witch is creating some canceling waves costing you DB
disclamer : this is my opinion only and only my opinion baised on my 10+ years of experience in the car audio world and 5 years of comp in semi pro class all over the US

Me ? 12" Dual 4 ohm MTX Thunder Square 8500 Superwoofer Melted the voice coils now have 2 kicker 15" l 7
my hole system was Mtx until 3 weeks ago.. I got it all free!! I was sponsored by them back in 1995 to 2000 ( still had a friend on face book that totally hooked me up )
My fronts MTX Audio TXC6.16-1/2" 2-way Thunder Axe High End Component System in the doors
and 1 extra set MTX Audio TXC.11" (25mm) Thunder Axe High End Teteron Dome Tweeters up by the windshield
I deleted the 6 x 9 's out of the rear deck and factory amp so we could use the locations as ports for the subs and still look stock in the back window
