Factory alarm system ? for all you 06 MC guys
I did it as well, car had been sitting for a few days, went out and opened the trunk with remote and lifted right away, nothing.
Locked all doors then opened trunk, again nothing.
And I just got distracted by a '69 Camaro, red with white stripes go rolling past so I forgot what else I was going to say...

I think it is in the programming. I sort of have customized how my locks work through the DIC. Silent set lights flash only(the beep of the horn when you set the alarm annoys me) and delay lock when I close my doors after hitting the lock button. I remember there was 4 or 5 different settings you can do with your security.
Had that same problem myself and also once I got my Viper. Weird thing is I can't unlock the doors with the Viper if I hit the manual lock. Doesn't really bother me though. I just train myself to do it one way.
This is something that depends ont eh years,and the set ups of your key fobs.
BELIVE ME I HAVE DONE TONS OF RESERCH ON IT LATELY.

Mine is set up to where if the car is locked and i pop the trunk with the key fob i can get in to it no problems .
But if i reach threw the open window and do it . It will go off.
just like as if you were to reach threw and unlock the door with out the key fob buttons being used to unlock the door from the out side or useing the key.

I found out what the problem is. It wasn't a programming issue with the car, seems I have a bad remote, something with the circuitry inside doesn't disable the alarm when opening the trunk. I thought the dealer was full of **** at first when the tech said the remote can cause it. I tried it with both remotes and the one I used most of the time sets off the alarm but the other one doesn't. looks like another new set of remotes is in my SS's future.
