Well I got her scanned last night and threw ideas back and forth with a buddy of mine.
P0121 Throttle Position Sensor/Switch A Circuit Range/Performance Problem
P0300 Random Multiple Misfires
P1406 Exhaust Gas Recirculating
My buddy was thinkin its either the fuel filter or the EGR, maybe a combination of the two. He tried to convince me its probably the computer but i seriously doubt that would need to be replaced. With the P0121 code am I going to be able to fix the sensor or is it soemthing id have to replace? Today im gonna throw a new fuel filter on it and unplug the battery for a few hours to see if it helps, anyone got more suggestions?

FYI - When you swapped the coils, the Series II L67 uses a slightly hotter coil then a L36 (note the under side of the L67 coils should have a blue plug and the L36 has a gray plug). Admittedly, should not make a difference in your testing.
You might also want to have the ICM checked. To my knowledge the L67 and L36 ICMs are the SAME. That could be a good source for a random misfire as well. I believe AutoZone can also test the ICMs.
I would also have the fuel pressure checked. AutoZone probably has a Loan-A-Tool on that.
Those items may have a possible cause on the random mis-fires (just top of my head ideas). I don't have a chance to peak at the TPS and EGR codes, but if you wanna play swap parts, the L36 and L67 uses the same TPS (and I think that is constant beginning in '97). EGR, I am not sure of.

Not sure the emission laws in your area, but for my area, I'd still have to fix it, but at least now you narrowed it down....
