I have a question, can I cut the rear speaker wires going into my amp and connect the few directly to my rear speakers since my amp doesn't work? Will that affect anything else?

You just cut the wires from the harness and splice them together. Easy pie.

So if I cut the rear speaker wires from the harness do I have to leave the plug into the amp for the other wires to continue working?

Yea those wires aren't going to stretch, trying to find out if I can use any type of wire to connect from the cut wires to the speaker wires

Some of the wires are screwy. Just cut and test, and use speaker wire to extend it.
