Companies do what any company would do.
Most people don't want a loud car that shift quickly and you can feel it. So they use a restrictive intake, they muffle the exhaust, they use the computer to keep the transmission from shifting fast and use lower line pressure so you don't feel it.
They make a mixture of performance and comfort and gas mileage. Your tune would change things, make it "less comfortable" etc.
You won't necessarily HURT the car, you definitely CAN though.
