I just did the passenger side on my MC a week ago. The splines on the new shaft should line up and go in with relative ease. If it is being held up, try to tap the shaft into the tranny with a rubber mallet. Tap it on the hub type part that is past the inner joint. If you can't get a mallet in there, use a block of wood to butt up against it and then tap it in. It really shouldn't take much force to pop that little washer on the end into place within the tranny. If your cousin is around have him hold the shaft in place so you know that everything is straight.
Good luck. I was having the same type of vibration you are having under the same situations AND I am still getting the vibrations. The shaft was bad on mine so replacing it was no big deal but that shudder sucks.
