Your stock section of maf tubing isn't integrated with the new intake? What intake do you have? I know the K&N utilizes the stock maf section of tubing.

Is there any way to modify yours that would allow you to splice in the stock maf tubing? For a visual, here's mine with the stock maf tubing installed in the K&N system (immediately behind the heat shield), which is how K&N designed theirs.

You almost need to get another coupling and a few more hose clamps and then install the stock maf tubing between them; so red coupling (pictured) > stock maf tube > new coupling > filter. If there's no heat shield you aren't as limited on space or position so you can afford to extend it a bit.
